Does having onto 3 focal points limit the Nikon at all? I am not sure how this impacts on pictures unless they are particularly busy?

More focus points definitely help when shooting fast action - the camera can track the subject better. And Nikon D40's are placed in a line so they cannot track a subject that moves in a different direction. On the other hand these are entry level DSLRs so I'm not sure their focus systems are powerful enogh for tracking really fast action
I was able to take a picture of a pigeon in flight with my D40 by locking focus with the center focus point and panning the camera - the D40 handles this type of shooting pretty well.
