At present I have a EOS 1000D along with a Sigma 500 DG ST.Very soon I plan on upgrading to a EOS 500 or 550,and so I want to to upgrade my flash as well.Am thinking about the EF-530 DG SUPER and the Canon 430ex II.
For the price and features, and overall compatibility which should I get?

Sorry I cant give any first hand experience of any of the flashes in question.

But, years of experience has taught me that Nikon own flashes tend to be a lot more accurate with my Nikon's metering, so if I was you, I'd buy the Canon.

Same brand flashes will always perform better. I inow the 430EX to be a great flash so my vote goes to it.
