I experienced this while focussing(Ultra zoom) an object indoor. When the shutter is half pressed Camera try to focus the object then a blurred image appears with Yellow Focus box and ! mark.

Is this normal? How do I overcome this? Nothing specific in the user guide! Please guide me!

Er...? I think you mean that the camera could not focus on the object. Quite normal when fully zoomed in though, there's nothing wrong ;)

Maybe you were too close to the subject or there was no enough scene contrast, check the minimal focusing distance and get further away from your subject. Also, focus in areas of contast, this helps a lot. If neither works, try manual focusing (I think the SX 40 has that).
